Pretty sure comments are cached to some extent, so if you're checking for comments like minutes after the notification, you may be viewing a cached copy.

Only thing I can think of is that someone commented then probably deleted it.
Thats the thing, I've had several comments on my story, and it says the comments are there, but I can't see them. ???? ... |
